The first half finished 0-0 and it took until the 61st minute before Bruno Fernandes made his mark with a penalty to give Manchester United the lead.
In the 67th minute, Ryan Christie equalised for AFC Bournemouth, with an assist by Adrien Truffert.
1-2 came through an own-goal just four minutes later later.
Manchester United's Harry Maguire was sent off in the 78th minute.
Nine minutes left to play, AFC Bournemouth's Eli Kroupi equalised.
