The first half finished 0-0 and it took until the 55th minute before Raúl Jiménez netted, with an assist by Sander Berge, to give Fulham the lead.
Liam Delap equalised for Chelsea in the 72nd minute.
The game was the fifth in a row without a win for Chelsea.
The Premier League clash between Fulham and Chelsea at Craven Cottage started with a goalless first half on Wednesday. However, Chelsea asserted dominance in the second half, securing a convincing 2-1 victory.
With nine minutes left to play, Fulham's Harry Wilson scored the decider.
The result saw Fulham's sixth game in a row without defeat.
Fulham play Leeds United on 17 January, Brighton & Hove Albion on 24 January and Manchester United (away) on 1 February. Chelsea's next opponents are Brentford on 17 January, Crystal Palace on 25 January and West Ham United (home) on 31 January.
For the home team, the results mean ninth place in the table. Chelsea are eighth in the league.
